I agree that mother still exists, since she is actually a distributed AI.
It has been implied that Woman was a baby when she was discovered as a baby, presumably she was to young to have memories of mother.
I am basically saying that mother planned everything right from the start, that baby 1 was intentionally delivered to the human settlement to grow up with them, so that Mother can use her later.
Mother either planned for the failure of baby 2, our simply decided to make use of it after it happened.
The other possibility is that there never was baby 2 and Mother manufactured all the evidence in order to guide Daughter.

Ok but the droid still being conscious in order to kill Woman means that Mother isn’t truly gone, that her consciousness still exists in other forms, right? And how would you explain the people Woman grew up around or why she didn’t remember her past? And how would Mother know to save Trial Baby I (presumably Woman) for Trial Baby III (Daughter)? And if the failed babies are aborted, why wasn’t the first? If the true morality test is in the form of acquiring a sibling and placing its needs above one’s own freedom, wouldn’t there be more Trial Babies running around?

My interpretation is that all the events in the movie were engineered by Mother in some way. The way mother describes herself, it is clear that she is a distributed AI, so destroying a single droid will have very little effect on the Mother Gestalt. By allowing the Daughter to destroy the Mother droid, it allows the Daughter to psychologically become free of her. By introducing woman to daughter, mother forces daughter into the same ethical dilemma that she has been studying, except this time it is real (the choice whether to go back to save her brother, or to stay with Woman). After all Woman does show up just as Daughter is doing her Exam. And it would not be difficult for Mother to have guided Woman to the bunker.

Otherwise, Mother comes across as really dumb for a super-intelligent AI. Did she just forget to clean up after incinerating the second daughter? Or did she leave the jawbone so that it could be found when she needed Daughter to start doubting her. Also, mother getting trapped in a closing door comes at a very convenient time, giving Daughter a chance to talk to her.

Also, Woman mentions that the droids started planting the corn fields about six months before the events of the movie… Almost as if they were planning to allow humanity to support itself once it came out…

There are other hints (a tracking drone that somehow manages to miss two people in a corn-field… Did mother just forget to put in IR?).

After reading this summary I realize this film is a lot more clever than I gave it credit for!
